Try to start a conversation with him, when your with him, try your best to bring out that good guy you really know, ask about what you two like and talk about and then let him ask about you.
Don't you use some sort of webcam when using Skype? (I am not extremely familiar with Skype) If so then how are you uncomfortable talking to him in person but comfortable on Skype?

Yuki, it may be hard to talk face to face in certain situations. It is probably tougher to talk to him at certain places such as school or places where you two aren't really doing something together. Favorable terms would be if you are both playing a video game together or a sport together. This will allow you to both have fun and you can just talk about the game as you are playing. I enjoy playing tennis and I can get any girl on the tennis court with me and I'll feel perfectly comfortable. Outside of the tennis court I am not as comfortable. Maybe you can grow closer by doing games/sports together and it will then be easier to talk face to face when not doing these things as well.
E-relationships don't usually work out. My advice, find somebody new and move on. Easier than it sounds, then again, I'm an emotional paraplegic. I have no strong feelings one way or another.
And I am unsure if you are playing portal 2 online with each other or in the same room. It is better for you to do this in the same room if you have a choice. Portal 2 is a strategy game so it is one of the easiest games to feel comfortable talking to someone while playing. Maybe you should try playing other games with him to where you don't just discuss strategy and you can actually talk to each other while playing. If you play a game where you are competing against each other (unlike portal 2) then you can trash talk flirtatiously or something and it can be used to your advantage.
